Adobe Photoshop CS6 Beta - Photomerge Bug?

After the week in Scotland, I had a panoramic I wanted to start working on however all is well until I try to flattern the image.




Created from a selection or CR2 (Canon Raw) images over 13 layers I start of with this (the above image) but once I go to flattern my image and this is the result....

As you can see the images loses a vast amount of detail, and replaces it with black and white blocks. 
Any ideas? Is it me missing a new setting? Or is this an issue?

    That's an interesting bug. Have you tried converting the layers to a smart object rather than flattening them?

    Nope, but will give it ago. Will post results if it makes any difference
